hey here's another question - why wasn't neo just able to smoke smith's ass? in the last one, he got dealt with, but this time smith was keeping up with neo. part of the neo imprint i guess.

I think "set him free" means Smith is no longer under the control of the Matrix. He is his own consciousness with his own "purpose", which is to kill Neo and get totally out of the Matrix. Also, I think his new abilities came about the same way Neo's did, when they merged at the end of the first one. There is another theory out there that Smith will help Neo bring the Matrix down in the third one. Also, someone thinks Trinity will die.
Oh yeah, in the first one, you can kind of see that Smith is beginning to have his own consciousness, ideas and reasons for wanting to bring the Matrix down when he is interrogating Morpheus. "....it's the smell...I somehow feel infected by it...."

The choices that the architect offered Neo didn't make any sense-- a) save your girl while Zion gets destroyed or b) pick 23 people to restart the matrix while Zion gets destroyed. So he can save 1 person or 23, but Zion gets destroyed either way. Oh, yeah, there's the rest of the human race, but what does it matter what their disposition is if their only options are accept the matrix or die? Isn't one theme of the movie that acceptance of the matrix is tantamount to being dead? So Neo gets a non-choice, the machines destroy Zion and the only question is for the machines: will they lose their power supply or not? They don't make a compelling case that people will start rejecting the matrix willy nilly.

i read one opinion about how neo represents the anti-christ and how the matrix represents the christians on earth. a lot of the robots will be killed which symbolizes them going to heaven, but the ones who are not killed will stay on earth and help god (the architect) destroy satan's handy work and helpers (zion, all the people, all the pod people, etc).
